Absolutely yes, you can be tested. While in lupus one may develop ANA (antinuclear antibodies), In no way does lupus affect the sequence of mitochondrial or Y chromosome DNA, or autosomal DNA for that matter. Just keep in mind that FTDNA is not testing for this disease, or any other, or for one's likelihood of developing a disease.
